The Daphne Inn is a highly rated Bed and Breakfast near Piazza Barberini and via Veneto. It's a small, boutique inn that offers personalized service. There's also a Daphne Inn Trevi Fountain (see below). I've stayed there myself and highly recommend it, especially for first time visitors to Rome.

Bed and Breakfast Al Colonnato di San Pietro is on a pedestrian street 100 meters from Saint Peter's Basilica. Some rooms have private bath and from the balconies there are views of the Aurelian walls and gardens.
Armonia all'Opera is on the fourth floor of a historical building right by the opera house and near Termini train station. Rooms have private bath, plasma TV with DVD, and internet.
Il Terrazzino is near Piazza Santa Maria in Trastevere. It has three double rooms with separate baths and a shared terrace.
Aklesia Suite Colosseo is on the third floor of an Art Nouveau building near the Colosseum (no elevator). It has one suite with views of the rooftops and church gardens.
Guest House Rome is an inexpensive bed and breakfast across from the Termini train station in the Esquilino district. Rooms (a double, twin, and triple) are in a flat on the fourth floor (reached by elevator) and are non-smoking. They have air-conditioning and private bath.
Flavor of Italy is a small, personal B&B outside Rome just a short commuter train ride into the center. The owners do everything possible to help guests plan their days in Rome and enjoy their stay. You can spend the day in Rome, then escape the crowds and enjoy dinner in a local trattoria or you can arrange to have dinner at the B&B. Another plus in summer is the swimming pool. They also have a vacation apartment and cooking classes. I've stayed here myself.
